The two I'm currently considering:

Dave's 2004 Honda VFR800 Interceptor

or a 2006 Yamaha FZ1 (R1-for-the-rest-of-us, less aggressive geometry)

I know your not looking at a gixxer 1000, but my buddy just bought one and said its the best handling bike that he has jumped on. For being completely stock he loves it.

Nope. I'm sort of getting away from supersport bikes. I don't need that kind of power for my style riding.

I rode both bikes yesterday, and they're worlds apart.

2006 FZ1:
2300 miles
holy fast! 130 hp between your legs really makes a difference.
You sit up like a dirt bike
no wind protection
enough underseat storage for a wallet & cell phone, that's it though.
throttle is touchy
handles well, but being so high up makes me uncomfortable.
Can get fairings & hardbags and convert it into a mini-FJR (touring bike)

2004 VFR800:
5300 miles
Lots of torque.
Aussie pipes make it look/sound like a Ducati
you sit "in" this bike, rather than "on" it.
good wind protection.
underseat storage has enough for maybe a sheet of paper or two
controls are intuitive (good ol' honda)
needs a new front tire.
Can get it for at least $1k less than the FZ1
it feels like a big bike.

I think the Honda would be better:
-cheaper
-honda familiarity
-more comfortable seating

Of course that's solely based on the feedback you just gave.

Sitting high on the bike + no wind protection seems to me to feel way less comfortable and one with the bike.

I'd go with the 2004 VFR800. I'm with Chris about the sitting position on the 2006 FZ1...not digging it.

Its not neccessarily a bad thing to feel the way you do on the Yamaha, its just different. It would definitely take some getting used to.

That said, I'm probably still leaning toward the Honda, even though it is a Honda :P
